Originally backing up a server using the File Server agent in the guest OS of the VM however decided to change and backup as a virtual machine.

The server plan has been removed from the file server subclient however I would like to remove the software from the client (mainly to prevent it from showing in the server list needing software to be updated every time there is an FR or MR upgrade) but retain the backups previously taken by the file server agent until they age as per the retention applied. 
 

How can I do this ensuring the backups are retained?

You can remove the client software locally or remotely without the concern of losing data that was previously backed up. As long as you do not delete the client from the CommCell or any of the jobs associated to that client the backups will be there.

If you see a prompt that says “erase and reuse media”, you’ve taken a wrong turn and abort (this happens when you delete a client from the CommCell which erases everything). But as @dude said, if you simply uninstall the software the jobs are kept based on their regular retention, except for the last cycle which typically never completes (since the backups stop) and you’ll have those jobs around forever unless you delete them.
