Is there any way you can filter through mailboxes using a bulk method to avoid many mailboxes not to been backup when you only have one mailbox app for the Office 365 backup?

Are you looking for an automatic method or a manual method?
Automatic, I would recommend one of the following options (both will involve an AD Group):
Option 1: Use an AD Group to discover users you want to backup and disable the All Users Discovery Group.
Option 2: If there is only a handful of mailboxes that you do not want to protect, then you can add those users to an AD Group and then exclude that group from backup:
