what are the current best settings for encouraging an MA to prune as fast as possible?

I have one MA that seems to spend all day every day pruning.

the opposite MA seems to finish after a few hours every day.

all things being equal apart from maybe backup load what settings can be applied to increase pruning?

There are of course a great many factors that can affect pruning, the nature of the data, deduplication, MA hardware spec/resources/load and of course storage.

That being said, if you have one MA that could be optimized, please take a look at:
Data Aging for Deduplication - Optimized Pruning of Deduplicated Data

This page describes how you can manage the number of threads allocated to the pruning process to increase/decrease pruning aggressiveness as needed. 

You may also want to configure Blackout Window to ensure that the particular MA is focussed on backup activities during backup windows and pruning activities outside of those times to ensure best use of those resources.
