since when we take our file system level backup on this protected vm its using the capacity license

Hi Ajal,
VOIs are required for any VM where a multi protection method is required. For example when a virtual SQL server is taking VSA backups but also has SQL IDA agent installed and configured for SQL backups.
What you are seeing is correct where the File System IDA is consuming Front End Terabyte capacity license as there are no VOIs to consume.
Advise to reach out to your account manager to discuss additional VOI licenses.
