Query 1: Disable AppAware on the VSA Subclent and then disable IntelliSnap on the application client subclient. configure your subclients content/policies and schedules for both indepdently/as required.
Query 2 part 1: VSA Subclient Storage policy and SQL DB (data) will be the same policy. This is mentioned here.

This additional setting can be used in cases where the user wants to associate transaction log backups with a storage policy of their choice.
So you can define a separate policy for your logs, just not the ‘data’ (database) portion of SQL.
Yes, extended retention configured for the policies defined will be applied (so if you had the VM subclient storage policy and T-LOG policies writing to the same policy, the extended retention would apply to both the VM backups and the SQL log backups). Note however that LOG backups have their own configuration paremeters (as logs are tied to a data job, if that data job has extended retention, the logs will be retained as they are required_by_job).
